GLaDOS (Genetic Lifeform and Disk Operating System) - The Sentient Computer System From the Portal Game
Why is it so hard to figure her out? Well, you (the player, playing as Chell) wake up in Aperture Science's Enrichment Centre, knowing nothing, with only the voice of GLaDOS to guide you. You follow her instructions (and her promises of cake) and perfom test after test (awesome puzzles, mostly using the very fun Portal Gun). As it becomes increasingly apparent that she is trying to kill you, you are forced to destroy her. Whether she truly went insane and tried to kill you, or whether she was following normal operating procedures and you were a) the only one to get that far, or b) the only person to ever take the test is... debatable. Although there are clues that previous people were there before you (graffiti on the walls, comments from GLaDOS), nothing GLaDOS says can be trusted and there is no other perspective to compare it to.
She also gets all the best lines. But then, she does all the talking! GLaDOS helped spawn some of the best (in my unbiased opinion) memes on the internet: the cake is a lie (that she continually promises you); the Weighted Companion Cube (that she forces you to euthanise); 'Still Alive' (from the song she sings in the credits)...
For Science. You Monster.

However, other people have noticed that from a different angle, GLaDOS follows the form of The Birth of Venus painting. Venus in Chains covers this in much more depth - and it turns out that Valve did use The Birth of Venus as inspiration! (At least partially. They like their multi-layered guessing games!)

- Someone did a very good animated tribute for the Amiga computer to the Portal theme song "Still Alive" on YouTube. It really fit the history of the Amiga quite well.
