When you are dealing with a skunk sprayed dog, you first need to check the dog for bites or cuts.  Although not every skunk carries rabies, they are known rabies carriers.  If your dog is bitten or scratched, you will need to notify your vet immediately.

A dog sprayed in the eyes can experience temporary blindness and disorientation. 

A dog sprayed in the mouth can experience nausea, vomitting, and diarrhea.  However, if he has ingested the spray and is not seen and treated by the vet, he can get very sick and may even develop kidney problems or anemia.  Be sure to see the vet.
